I'm looking to purchased a UC Cert for the new Exchange 2016 server, with mail.domain.com and domain.com as specified in the guide. Can i also add remote.domain.com as this is currently used by users, or does this cause a DNS loop as the existing SBS2011 uses remote.domain.com?
I'm guessing that it probably does, but wanted to check.

Yes, you can have as many 'Subject Alternate Names' on the certificate as you wish
I know that i can add many names, but will adding remote.domain.com to the new cert cause an issue with the SBS2011 exchange certificate (which uses remote.domain.com) during the migration?
As long as you do not use the 'remote.domain.com' host on the Exchange Server in any virtual directory or as a host header in IIS it is OK. You can use that new certificate on the new Exchange Server and the SBS 2011 if you need that.
