I only have three shares that have data that need moving. I can follow with using Robocopy to move them, which has been completed. However the end user wants the shares to be named differently and mapped as different Drive letters. Can I skip over the rest of this and just create fresh shares on the destination server?

I would still use Robocopy and use the rest of the guide to migrate the shares and rename them after you are done. That way you have at least all permissions
I saw that the SYSVOL share is a part of this process, should I remove it as it already appears to have moved, or let it be?

Sysvol and Netlogon must NOT be included in robocopy or the registry import/export. Sysvol and Netlogon migration is part of the AD migration and are automatically created on a new Replica Domain Controller as soon as the machine has been promoted.
